Is it possible to upgrade from Microsoft SQL Server 2000 Desktop Engine to
Microsoft SQL Server 2005?
Or can I run them both separate?
Please advise and thanks.

Yes, according to this page:
http://msdn.microsoft.com/en-us/library/ms143393%28SQL.90%29.aspx
you can upgrade SQL 2000 MSDE to SQL 2005 Express or Workgroup Editions.

Yes, it is possible to run instances of SQL 2000, SQL 2005 and SQL 2008
on the same machine.
